'-y' open for 'adding gene inference' causes summary_statistics.txt to output incorrect core gene information. #635

As the title suggests, the below menu parameter I think is broken:
-y add gene inference information to spreadsheet, doesnt work with -e
When selected the summary_statistics.txt file reports 0 core gene families even when the gene_presence_absence and other output files clearly state that there are many.

I have been unable to find any information on this and do not really understand what the option is supposed to do either so I think it may just be a dead/bugged out option that was never fully/correctly implemented
