Refactor BiomePackage to enhance dependency resolution and executable path detection, allowing better integration with project files. Adjusted LSP server startup logic to support fine-grained package resolution and configuration modes. Simplified BiomeTargetRunBuilder behavior to align with manual or automatic configuration modes.
