I am a student conducting research in genome assembly.
I currently have the following data types for a single sample:
HiFi reads
2.ONT (Oxford Nanopore) reads
Pore-C data
While reviewing the options available in hifiasm, I noticed that ONT data can be used as input. However, it seems there is no direct option to input Pore-C data for scaffolding. That said, I found that hifiasm supports Hi-C data as input for scaffolding purposes.
Given this, I would like to ask:
Would it be possible to use Pore-C data in place of Hi-C data in hifiasm for scaffolding?
If not, could you kindly recommend any tools or pipelines that support scaffolding using Pore-C data?

You can try Verkko first. But we will be very likely to have a new version that can perform hybrid assembly in a different way. Theoretically it will give you better results.
