Hi,

I saw the oNT mode can work for both ultralong and simplex ONT reads and ONT mode with Ultralong reads also have a substantial improvement T2T number. So which mode should I choose for ultralong ONT?

I guess it probably depends on read depth of ultralong reads? If read depth >50x, ONT mode better. Otherwise use UL mode.

I suppose it depends on whether your reads were generated using R10 or R9 chemistry. Hifiasm already had the -ul option before R10 enabled ultra-long sequencing, whereas the -ont option appears to have been introduced more recently and is specifically optimized for R10 chemistry
